In the version Koha 23.11.05 upload plugin options is not showing.
This is by design for security reasons. If you want to allow web upload, you'll need to ensure there is a "plugins_restricted" element set to 0 in your koha-conf.xml Alternatively, you can use the "plugin_repos", or install plugins via the command line.

It looks like it deactivates plugin upload for people updating - was this the intended effect or could we fix it?

I don't think so, since koha-conf.xml doesn't change when updating/upgrading. In fact, koha-testing-docker hasn't included "plugins_restricted" yet in its default koha-conf.xml and you can see in ktd that it allows plugin upload.
